Alan Dzagoev put CSKA ahead in the 25th minute. Michael Owen equalized but Milos Krasnic made it 2-1 before halftime and Aleksei Berezutski scored at the start of the second half against a poorly defending home side.
Paul Scholes scored with a header in the 86th, and Antonio Valencia equalized in injury time with a deflected shot to put United into the knockout phase with two games remaining.
United tops Group B with 10 points, six more than CSKA. UEFA uses head-to-head results as the first tiebreaker in group play.
German champion Wolfsburg stayed on track to take the second spot from Group B, beating Besiktas 3-0 to reach seven points and remain three ahead of CSKA.
Chelsea cruises: Chelsea reached the knockout round of the Champions League on Tuesday despite conceding an injury-time equalizer in a 2-2 draw with Atletico Madrid.
Chelsea striker Didier Drogba scored two second-half goals on his return from a three-match ban for the Blues to top Group D with 10 points.
FC Porto also advanced from the group after beating APOEL Nicosia 1-0 to move to nine points. Atletico has two and APOEL one.
Drogba scored in the 82nd and 88th minutes after Atletico's Sergio Aguero had put his team 1-0 up in the 66th.
Atletico then scored with a curling free kick beyond goalkeeper Petr Cech in injury time.
Porto gets late winner: Falcao scored a late goal Tuesday for FC Porto to win 1-0 at APOEL Nicosia and progress to the knockout round of the Champions League.
The Colombian striker scored in the 85th minute when he fooled a defender at the edge of the box and hit a low strike past goalkeeper Dionisios Chiotis into the corner of the net.
Porto is second in Group D with nine points, one behind Chelsea.
FC Porto's Hulk beat the offside trap in the 30th minute but he couldn't get around Chiotis, who raced out to smother the ball.
Falcao had another chance when the ball fell to him in the box, but Chiotis made a diving save to stop the shot.
Bordeaux in; Bayern reeling: Bordeaux qualified for the knockout stage of the Champions League on Tuesday after beating Bayern Munich 2-0.
Yoann Gourcuff and Marouane Chamakh both scored to take the French club to 10 points in Group A.
Bayern remained in third place with four points. Juventus is in second place with eight points after winning 1-0 at Maccabi Haifa
Milan, Madrid share lead: AC Milan and Real Madrid stayed top of Group C in the Champions League on Tuesday after a 1-1 draw.
Karim Benzema gave Madrid the lead when he beat goalkeeper Dida in the 29th minute, but Ronaldinho leveled for Milan with a penalty kick in the 35th.
The game matched the intensity of the teams' first meeting at the Santiago Bernabeu two weeks ago, won 3-2 by Milan. But there was a joint lack of composure when attacking after the halftime break to leave both defenses firmly in control.
Both teams have seven points, one more than Marseille, which thrashed FC Zurich 6-1 in the other group game. Zurich has three points.
